Check under File > Options > Mail > Message Arrival. What settings are selected? Also check the Desktop Alert Settings.

Shelldone is correct , I mispoke and gave you the Outlook 2010 settings. Outlook 2007 still has the old style menu system.

The only other thing I can think of is to check if there's a rule involved. Messages that are moved or otherwise manipulated by rules may not trigger the new mail notification.
